I think the best way to do merging is to read the XML docs to merge in sequence, with unique instances of an XMLParser and an UserData, applying your merging rules (node ordering, replacement etc.) throughout parsing.
With XML_ParserReset() you can "clean up the memory structures maintained by the parser so that it may be used again".
